Compute low and high depth shared by a set of BAM files
Usage: bamxtremdepth [options] Files
Options:
--contig
limit to this chromosome.
Default: []
-h, --help
print help and exit
--helpFormat
What kind of help. One of [usage,markdown,xml].
--interval_list
force interval list output (default is BED)
Default: false
-Q, --mapq
min mapping quality
Default: 1
--max-coverage, -M
inclusive max coverage
Default: 1000
--min-coverage, -m
inclusive min coverage
Default: 0
* -R, --reference
Indexed fasta Reference file. This file must be indexed with samtools
faidx and with picard CreateSequenceDictionary
--validation-stringency
SAM Reader Validation Stringency
Default: LENIENT
Possible Values: [STRICT, LENIENT, SILENT]
--version
print version and exit
-A
alternative algorithm. Scan the whole chromosome instead of scanning the
previously found interval. Could be faster if there are too many
intervals.
Default: false
-o
Output file. Optional . Default: stdout
